Easy; the ones above the clouds are just relays to get the signal to other beacons further downstream that are below them.

Right, but wouldn't the beacon-lighters that are below the cloud cover not see the beacon immediately before them that is above the cloud cover?

For those two legs, they use a Helm's-Deep style horn. :D

Then why have a beacon in the first place?

Sound doesn't carry nearly as far as light. Near the cloudline, the posts have to be located very close together (with primarily vertical separation) in order to make sure the message can be relayed. But once you're on the right side of things, posts can be miles and miles apart.
